I planted two 3 Bear OG's on the same day. Both plants display completely different phenotypes as of day 80. One has kept it's leaves green and the pistils turned brown around day 70. The other's leaves turned purple and black but the pistils have stayed white up to today. Both plants are exactly the same height and shape.

Both plants spent their entire life beside each other under the same lighting conditions. They were fed the same amount of water and nutrients using a drip irrigation system.

If harvested when both have the same level of "doneness" in the trichomes, should I expect the effect to be different?

Every. Plant. Is. Different!

You should always expect differences in auto plants. There is no way to grow identical autos.
