Use clove for flies and little holes are mostly tiny little worms use a magnifier

As far as addressing your issue id start by using organic Neem Oil and foilage spray your plants. It's all organic and chemical free and will take care of the insects. Also getting more airflow to your plants will discourage bugs from hanging around. They don't like the wind!
Looks like a little bit of Ca:Mg could be beneficial as well.
@Waira may have more tips.. He's very careful about answering our members. More of a detective about this stuff and explores the more "not so obvious" problems that could also be present . I learn so much just reading his responses to people in the infirmary

...need in focus pics mate! Did the holes appear suddenly? surface markings i can't make out,.. are you outside? earwigs and certain caterpillars chew holes in the leaves, not all are edge munchers,... once I see the damage better, I can advise better,... what garden/food safe pesticides can you get? I like Azamax and a spinosad containing product,... meantime, scan the plants for vermins, night is best!

Neem oil and hypo shampoo mix for spray
It seems like it happend over night .
Tamatoes , strawberries , peppermint, thyme and basil are growing next to this plant. Only 2 plants have this damage both are autos and are some of the biggest autos out here.
