Well the little nubs at the branch y down at the bottom I don't think you would find seeds in, but yes, the calyxes within the entire bud would house seeds, I guess those bottom ones could too because they produce pistils which catch the pollen and bring it back into the calyx, man that's crazy, I would've run one of the seeds from this second one if you have room to, and see if it's not a cross from that first hermie that did it and just had pollen sticking in the tent, either way they should be fem seeds, just a higher risk to herm again

Those "seed sites" that you are talking about are the pre-flowers. They are the first to show and the first to mature out on the plant. So they are the most mature and seems that you had some rogue pollen in there to cause that to happen.
As @Waira said if its scattered its more likely to be left over from that first bad batch. You have to make sure to scrub down the tent when pollen is around. As you can see what it can do. All caylexs are seed sites that is where it is carried to maturity. Just have to keep an eye out for the herms and be sure to catch them early.
