Well, seeing as you have rot and mites I think neem might be your best choice. It's organic and fights both. The only problem is now you need to figure out why you have both?

Ok I have another oil soap prpduct tht is 100% organic can I use this untill I can get the $ to get the neem oil because ive heared you can use murphys soap

don't spray your plant ......that's the best way to get rot, mold and fungus if you don't get them to dry out.....

How do I get rid of the rot and will it hurt my plant in the long run

As stated previously, neem is the way to go for pest issues. I have always used Azatrol with great results. Works for soil pests (in my case some annoying root aphids) as a drench and can be used as a dunk for clones. It can also be sprayed for established plants. BUT, if you already have flowers, I do not recommend spraying. Even though it is natural, neem had a smell and taste that I would not want to smoke.
Also, clean everything and figure out how they got into your grow. This is assuming that you have mites.

Ok so I should re clean my grow room and should I flush my plant because im using a dwc set up

not enouph air flow, you do have a fan blowing on them, don't you ?
